What can I do to resolve the problem?

I was happy with our new house in Toronto. I love swimming and the house we bought has a beautiful garden. I was sure that if we gave a proper maintenance, it will be the most beautiful place in my locality. 
But now it took me more than half of a day to fill up half the pool. Can I bite the bullet and drain out the entire pool and refill it again? or  I  should  call a pool maintenance company in our locality. I really can't stand the thought my family swimming in that nasty looking water that was sitting in the pipes all winter.
When I discussed this with my friend who is a plumber, he told me that it is because the filter was not properly drained at the end of the season. He added that, if that was the case, it was the fault of the person who closed the pool and could not have been anticipated. Starting the pump with the filter on waste would have avoided it going into the pool, but is not the typical startup procedure.
I am confused by his replies. What can I do to resolve the problem?
